The commander's personality is by and large a blank slate, save for a strong sense of justice and empathy for both humans (except Syuen, for good reason) and Nikkes (except Crow). He is, however, prone to bouts of eccentricity when it comes to empathizing or bonding with Nikkes, from dressing like a polar bear for Neve to becoming a cheesy Hollywood-style producer for Noise.

The commander's abilities are surprisingly varied, even disregarding character bond episodes. Despite being a recent graduate of the academy, he is able to take on a Blacksmith Rapture with only two Nikkes, overcome a swarm of Raptures to escape encirclement, take multiple gunshot wounds' worth of pain from Mihara, face off against Chatterbox multiple times and survive, and more.

The protagonist barely has in-game appearance or features beyond being male, has no voiced dialogue in any cutscene, and has no recollection of his life in the Ark, or even if he has any family. His only memories are a faint echo of his time at the military academy before he was sent out to the surface, and occasional visions of talking to a little girl in a hospital. In certain cutscenes and some promotional materials, the commander is depicted as a fairly tall man wearing the typical Ark commander's dark brown military uniform.

Sakura will call the protagonist by name while adding a "-kun" honorific. In the "License to Kill" and "Kill the Lord" events, the protagonist uses the undercover name 'Steve.' Frima eschews a name or nickname in lieu of simple greetings like "Hey" and "Yo." Elegg adds the Mr. title when addressing the protagonist. In Diesel's character story, some kids call him "Elevator Bro". In the Brief Encounter: The Elevator Ghost, he calls himself Mix.

humanity firmly believed that they were safe from Raptures after sheltering themselves in an underground haven. However, this was far from the truth, the Raptures are actually aware of the Ark's whereabouts. It was revealed that Chatterbox, a unique Tyrant-class Rapture communicated with Enikk, the AI overseer of the Ark to create a deal: Enikk will provide Nikkes implanted with Chatterbox's corruption codes in exchange for the Rapture not attacking the Ark.
