Hydra is the rarest form of infected mutation. Hydras have a serpentine body protected by a red exoskeleton. The creature's head ends in a beak-like mouth, which, when opened, resembles a flower. The Hydra's tongue is covered in numerous spikes. Juggernauts are the "tanks" of the infected army created during the second outbreak. Most Juggernauts can be found in infected lairs located in the NYZ, and are sometimes accompanied by Screamers. James Heller gained his Shield and Hammer abilities by absorbing a Juggernaut. Screamers resemble gorillas with reptilian features. They possess well-developed muscles, which enable them to deliver powerful attacks that inflict significant damage on opponents. Some areas of the monster's body are missing skin. They have an elongated skull, long forelimbs with large claws, and a curved spine that prevents the creature from They can walk on two legs, and they also have spikes, but only some members of this species have them. Screamers are two to three times larger than humans. Screamers can jump high, run fast, scale the walls of buildings, and throw objects at their opponents. Screamers are also quite strong, physically surpassing humans by many times. All these factors make them dangerous opponents.

Sabrina Galloway is the Chief Financial Officer of Gentek Corporation. She is known for her political connections, which have enabled her to achieve a high position in the company's management and considerable influence in the corporate sector.

A cold, picky, and irritable woman, Galloway relies heavily on her sexuality and manipulation to achieve her goals. As Gentek's CFO, she shows little regard for the company's employees.

During the second outbreak in New York, Alex Mercer somehow managed to recruit Sabrina, imbuing her with several Prototype abilities: superhuman strength and the ability to transform her hands into massive blades. However, Galloway quickly begins to be driven by personal interests again. During her first meeting with James Heller, she reveals the locations of Mercer's other subordinates in exchange for her life.

Perhaps feeling some sympathy and affection for the sergeant, Sabrina Galloway collaborates with Heller for a time, assisting him in his confrontation with Mercer and the military and supplying him with information. She even offers James a joint escape from the quarantine zone, but he declines. Due to the failed escape and James Heller's somewhat dismissive attitude and distrust of her, likely fueled by Anton Koenig's recent betrayal, Sabrina decides to sever ties with her new ally.

Roland is an Evolved, Mercer's right-hand man. He personally chose him as his assistant, though other candidates were also considered. While working at Gentek, Roland passed on a vast amount of information to Mercer, while simultaneously "eliminating" unwanted individuals. Roland, like other Evolved, has the ability to transform his hands into Blades and also has the "Spike Stab" ability—his special ability, which causes long spikes to emerge from his body, damaging nearby enemies.

Father Luis Guerra is the deuteragonist of Prototype 2. He was a priest at a church in the Yellow Zone. Guerra once led a vast resistance network that fought Blackwatch and Gentek in the early days of the Second Outbreak. He is also a confidant and ally of James Heller.

Dr. Karen Archer was a Gentech scientist who was transformed into an Evolved by Alex Mercer. Dr. Archer replaced Dr. Anton Koenig and participated in Project White Light, corrupting it with Alex Mercer's Blood culture.

After James Heller found and absorbed her, he gained more information about Project White Light and Mercer's plan.

Lieutenant Clint Riley was Colonel Douglas Rooks' personal assistant and confidant during Operation NYS. He had served in Blackwatch since at least the events of the first outbreak.

Riley participated in numerous operations, including providing protection for Gentek scientists, assisting all NYS military operations, and participating in various operations to capture James Heller. All of his operations were carried out under the orders of Colonel Rooks. Riley later assisted Rooks in the search for Sergeant James Heller.

Colonel Douglas "Checkmate" Rooks is a minor antagonist turned antihero in Prototype 2 and an elite Blackwatch officer in charge of Blackwatch operations in the NYZ in Prototype 2. Due to his unwavering loyalty and commitment to Blackwatch's oath to combat biological threats, Rooks was assigned to protect the three NYZ quarantine zones and assist various Blackwatch and Gentek initiatives.

While working at NYS, Rooks oversaw various projects that attempted to use the viral monsters created by Alex Mercer to terrorize people. Compared to his former General Randall, Rooks is an enthusiastic, tough, and quick-witted man. He periodically rejoices at the positive developments in his operations and becomes enraged by the negative ones.

Even despite his long-standing allegiance to Blackwatch, Rooks remains compassionate toward his family. This sets him apart from other Blackwatch operatives, who are cold and calculating.

Blackwatch Special Forces, officially designated the 1st Biological Warfare Command, is a United States military "black ops" force responsible for containing biohazard/viral outbreaks. They were previously deployed to Hope, Idaho, to contain the Red Light virus outbreak, and then to New York City to combat the Black Light virus. Officially, Blackwatch doesn't exist—it's a secret task force given free rein to contain viral outbreaks. The organization has access to vast military arsenals and experimental technologies, and controls the most advanced information management technologies necessary to keep the American public ignorant. However, after the first outbreak in Manhattan, their existence became public knowledge, though the extent of their unethical operations remains a closely guarded secret.

James Heller is the main protagonist of Prototype 2. A former U.S. Marine sergeant, he is the second being infected with the Blacklight virus. After a suicidal attempt to kill Alex Mercer, Mercer infected Heller with his own version of the virus. Driven by a powerful desire for revenge, he traveled to the city to uncover the truth about Alex Mercer, Blackwatch, and the second outbreak of the Blacklight virus. Little is known about Heller's life before this loss, but judging by a phone conversation with his wife, his relationships with Colette and Amaya were close and loving. After their deaths, Heller changed: he became impulsive, gloomy, and cynical. Heller's personnel file notes that he suffers from PTSD and has a disordered self-preservation instinct. Heller is a tall, black man with a muscular build and a shaved head. He has a small scar of unknown origin above his left eyebrow. Heller's expression is almost always sullen, occasionally changing to one of anger.

Dana A. Mercer was the deutagonist of Prototype and the tritagonist of Prototype 2. She was Alex Mercer's younger sister. She was an investigative journalist, and Alex considered her the only person he could truly trust.

During the second outbreak, Dana became the leader of the resistance in the Yellow Zone, operating under the alias Athena. However, after witnessing what Alex had become, she helped James Heller confront him, realizing that the man who had been her brother was already dead.

Alexander J. Mercer is the main protagonist of Prototype and the main antagonist of Prototype 2. He is the former chief researcher of Project Blacklight at Gentek.

Unfortunately, after repeated betrayals and failures during his absence from New York Zero following the first outbreak, Mercer's worldview became increasingly cynical and nihilistic. He decided stopping the outbreak was a mistake and started a new one himself, aiming to create a new race; Alex claimed this was making the world a better place. In his new role as leader of the Evolved, Mercer pursued his goal of spreading the virus far more proactively and aggressively than Elizabeth Greene had, even infiltrating Blackwatch and Gentek and utilizing their resources and scientists. However, since he still harbored feelings for Dana, he decided to lock her away when she spoke out against him.
