After bidding farewell to their human allies, the Autobots returned to their home planet.

When the Decepticons stole a generator from a factory that they needed to reconstruct the Omega Lock, the Autobots went to stop them from taking the device to a battleship; Ultra Magnus wanted to go with them, but Ratchet stopped him, saying that until the commander got used to the prosthesis and learned how to use it, he cannot participate in battles. Later, Ultra Magnus still managed to get out on a mission in Antarctica. While Optimus fought Predaking, the commander led the Autobots into battle against the Decepticons.[3]

Eventually, the group led by Magnus broke into the room where the particle accelerator was located, which the Decepticons needed for the reconstruction of the Omega Lock, and began to fight them; the commander himself entered into a fight with Shockwave, under whose leadership the operation was carried out, and almost defeated him, but Predaking, who defeated Prime, saved the Decepticon mission, dragging away the device and taking the scientist with him. During his time with Prime's squad, Ultra Magnus began to notice that his command style was having a negative effect on his subordinates. He brought this problem to Optimus, but they were unable to have a full conversation, as Ratchet's scanners detected Energon at that very moment. The entire team went to the site, as the Autobots were critically low on resources. After destroying a small group of Vehicons transporting fuel from the mine, Ultra Magnus, along with the "destroyers" and Smokescreen, entered the cave to find out if there was more Energon. Since there were two passages inside the cave, the Autobots split up: Bulkhead and Smokescreen went into one, and Wheeljack and Ultra Magnus into the other. The latter eventually came across Shockwave's lab, where he created clones of the Predacons. After a short firefight, the Decepticon disappeared, having first started the process of reviving his creations. The Autobots promptly blew up the lab, but on their way out they encountered Predaking, who had already demonstrated the ability to transform. After learning that his fellow Predacons had been destroyed, he engaged Ultra Magnus and Wheeljack in battle. During the battle, Predaking broke Solus Prime's hammer and crushed the commander's right hand. He would have destroyed the Autobots if Optimus had not rescued his allies from the cave. At the base, Ultra Magnus received a prosthetic to replace his broken hand. He continued the conversation with Prime that he had interrupted that morning and asked him what could be greater than an army; the Autobot leader replied that it was a family.

During the hunt for the remains of the Predacons, Ultra Magnus, Bulkhead and Wheeljack went to Scotland. The mine where the fossil was located was quite well guarded. The Autobots wanted to attack by surprise, but due to Wheeljack, who attracted the attention of the Vehicons, they did not succeed. Despite this, the enemies were defeated, but the "destroyers" were faced with a new threat: as soon as they reached the excavation site, they were attacked by Predaking. Having sent Miko, whom Wheeljack secretly took with him on the mission, to Ultra Magnus's ship so that the girl could contact the base and call for reinforcements, the Autobots began to fight the monster. Its outcome, however, turned out to be quite disastrous, because the arrogant "destroyer" tried to throw an activated grenade into Predaking's mouth to destroy him, but he managed to deflect it with his tail, and as a result, an explosion occurred in the cave itself and caused a rock collapse. The participants in the battle were under the rubble, and if the Autobots had to make some effort to get out of there, then Predaking easily dealt with it and took the bone. However, this mission did have one positive result: Miko managed to take the super armor from Starscream.

Some time after the storming of Darkmount, Ultra Magnus and Wheeljack examined the ruins of the former headquarters of the Prime team, but found almost nothing except a small amount of energon and a metal ball for lobbying. Wheeljack, however, considered the latter find to be very valuable and upon returning to the base, in his joy, even threw it to Balhead, and unexpectedly for him, the ball bounced off his body and almost hit people, crashed into the wall of the base, noticeably deforming it. Ultra Magnus scolded Wheeljack for such a frivolous act, which only irritated him and led to a small squabble between the Autobots, which did not really end in anything. Later, Smokescreen, who had done a restyling, arrived at the base, but Ultra Magnus did not share his enthusiasm about this, since he did not inform that he would be absent in advance and immediately put him to work storing empty containers from under the energon.

With the Decepticons' attention scattered across the country, the Autobots, led by Ultra Magnus, attacked Darkmount. After a squadron of Vehicons was destroyed trying to hold back the enemy onslaught, Megatron, on Shockwave's recommendation, sent Predaking back into battle. He flew toward Wheeljack and Bulkhead, but Ultra Magnus forced him to turn his attention to himself by opening fire on him with his ship's cannons. The enraged Predacon pursued Iron Will, but Ratchet opened a ground bridge right in front of him, causing him to be teleported to Antarctica, where he quickly froze and became covered in ice. Ultra Magnus, having gotten close enough to Darkmount in his starship, parachuted into the fortress. Having penetrated the room where the power supply for the beam cannons was located, the Autobot shot all the Vehicons there, after which he wanted to destroy it, but was attacked by Megatron. The result of a short fight was the victory of the Decepticon leader. After all the other participants in the assault were captured, Megatron dragged his defeated opponent into the throne room and demanded to know where Optimus Prime was. Ultra Magnus said that even if he knew, he still would not have told, and then the Decepticon leader ordered the execution of all the captured Autobots and opened fire on the nearest cities of Earth from Darkmount's beam cannons. However, he failed to fulfill his plan, because Optimus, restored with the help of Solus Prime's hammer, came to the aid of his comrades. After all the Autobots had evacuated Darkmount, Ultra Magnus contacted Agent Fowler and informed him that the Air Force might attack the citadel. Darkmount was eventually destroyed. Magnus handed over command of the squad to Prime while at the base.

Taking both of them onto his ship, Ultra Magnus went to the next sources of signals, which were Bulkhead and Wheeljack, but as it turned out, the Autobots were being pursued by a clone of an ancient Predacon, so the commander had to not only urgently put the allies on board, but also fight off the monster, despite the fact that it caused some damage to Ultra Magnus's transport, but he could not get rid of it when the Predacon grabbed the roof of the ship with his paws, the commander sent him into the gorge and, turning that side towards the rock that was on the way, slammed the enemy into it, eventually meeting Ratchet Bumblebee Raf and later with June Darby and William Fowler, Ultra Magnus assembled a detachment large enough to effectively storm Darkmount.

However, Shockwave's arrival prevented them from leaving the fortress. Ultra Magnus fought the Decepticon shoulder to shoulder with the Dinobots, but he used an electromagnetic emitter that paralyzed all opponents. Magnus came to his senses only when all the prisoners were back in prison. While the Dinobots were heatedly discussing what had happened, he sat silently to the side and thought. When Swoop asked the Autobot what he was thinking, Ultra Magnus replied that he was worried about Grimlock's fate, after which he outlined his plan of action to his comrades in misfortune. After some time, Magnus and Slug started a noisy quarrel. To calm them down, the guards had to remove the force field that covered the cell; taking advantage of the moment, the prisoners "calmed" the guards themselves and escaped. After that, Magnus led the Dinobots in search of Grimlock. Together with them, he broke into Shockwave's lab at the very moment when he was preparing to finally erase the Dinobot leader's personality. The Decepticon scientist was destroyed, and Grimlock was saved. Seeing that he was having difficulty speaking, Ultra Magnus handed him a face plate, saying that it should help. And so it happened: Grimlock was restored. However, at that moment, a hologram of the real Shockwave appeared, who, mocking the jubilant Autobots, said that the destroyed transformer was just one of his robot copies, which he always uses to work in his numerous laboratories on Cybertron. Ultra Magnus noted that this was quite expected, and Grimlock ordered everyone to leave the lab. Finally free, Magnus invited the Dinobots to fly with him to Optimus Prime and promised that he would personally tell the Autobot leader about their exploits. However, the Dinobots decided to remain on Cybertron; Ultra Magnus then bid them a fond farewell, calling them "brother Autobots."

Soon, the Dinobots came to the Fabricants' fortress where Ultra Magnus was being held to free him and Swoop, who was also captured. Seeing Grimlock and Snorl, Magnus thanked them for saving him and said that he had not stopped hoping for help from the Dinobots. Grimlock asked him where Swoop was and he replied that he did not know for sure, but that he had last seen him at Serket's. When the guards appeared, Ultra Magnus fought side by side with the Dinobots and then suggested running to the roof. Perhaps Swoop would also be there along with the other prisoners. On the way up, the Autobot reported the expected arrival of Shockwave and warned Grimlock that when meeting the villain, he should in no case give in to rage and a thirst for revenge. Having climbed to the roof first, Ultra Magnus saw a large detachment of Fabricants and warned his comrades that the battle was not over yet.

When the swoop transformed into a fabricate appeared, Ultra Magnus began to convince Grimlock to leave the aviator because he was already lost and to save those who could still be saved, but the leader of the dinobots told him to shut up. Then Ultra Magnus watched the duel between Grimlock and Serket, in which the dinobot won, according to the terms of the duel, the prisoners were freed before they began to descend from the cliff. Ultra Magnus praised Grimlock for his good work and admitted that he was afraid for him.

After Optimus Prime and his team left Cybertron, Ultra Magnus remained in Iacon to lead the evacuation of the remaining Autobots while the Dinobots fought off the Decepticons who were trying to stop the ships from leaving. Finally, the last ship took off, and Magnus ordered the Dinobots to stop fighting and fly away. However, Swoop did not listen to him and attacked three Decepticon flyers pursuing the ship. Ultra Magnus decided to personally intervene; contacting Swoop, he ordered him to return to the other Dinobots and leave with them. But at that moment, his flying machine was shot down by a missile from one of the Decepticons and crashed in the Rust Sea area. The Autobot survived, but was captured by the "fabricated ones" - Shockwave's assistants - and taken unconscious to their base. Serket, the leader of the "fabricated" ones, reported the capture of Magnus to her master.

Ultra Magnus was a student of Optimus Prime and later became his deputy and was appointed commander of the special Autobot Destroyer Squad.

Magnus's squad fought on the Hydrax Plateau and won a brilliant victory; later, the Destroyers detained the Devostator at the Tagan Heights, gaining time to create the Ultra Magnus Defensor, and the Destroyers covered the main part of the Autobot squad, which was evacuating the Great Spark from Cybertron.

During the war, Ultra Magnus and the Destroyers gained a reputation as valiant and fearless fighters who were almost the only ones who could stand up to such powerful Decepticon warriors as Gestalts like Devostator.

Ultra Magnus became a member of the intelligence group formed by Sentinel Prime after the Quintesson emissaries refused to explain to him the purpose of the secret facilities they were building on Cybertron, while he was generally unable to put the destroyers into their service due to their unwillingness to submit to authority. Ultra Magnus's task was to visit, under the guise of a crime investigator, the places where the work was being carried out most intensively and then transfer the obtained information to the agency's scientists for analysis. Ultimately, thanks to the intelligence actions, it was possible to find out that the Quintessons were creating a network of space bridges. Realizing that this was part of their plan to completely enslave the Cybertronians, Sentinel, in front of his council of thirteen, declared the need to enter into war with the Quintessons and expel them from the planet. Under his command, a secret army was created ready to confront the oppressors, into whose ranks Ultra Magnus also entered.
