Junko was accepted into Class 78 of the Hope Peak Academy, possessing the talent of an Absolute Fashionista (chōkō kyū no gyaru), along with her sister, exactly one year after her friend and lover, Yasuke Matsuda, was accepted into the Academy. Long before the events of the first part, Junko, working for Absolute Desperation, was directly involved in the great sabotage of the academy, which resulted in the worst Incident in the History of the Peak of Hope, mass strikes and group suicide. During these events, her childhood best friend, Absolute Neurosurgeon Yasuke Matsuda, erased Junko's memory and created an alternate personality for her, known as Ryoko Otonashi. The complete erasure of her memory affected her personality almost completely, and as a result, she gained the talent of an Absolute Analyst (chō kōkō kyū no "bunsekiryoku"). As a result of the series of events that happened to Ryoko in the Danganronpa/ZERO book, in a fit of desperation from realizing the terrible truth about herself, she killed Matsuda and embarked on a grand plan for world domination, adopting her evil and chaotic nature. Acting on behalf of Absolute Desperation, Junko declared her power to the world after the organization destroyed almost the entire civilization, as Junko herself believed, thanks to her newfound analytical skills. Enoshima declared herself to be a Real Absolute Despair, and she and her sister Mukuro Ikusaba were called the Sisters of Despair, at least according to Makoto's story, which is Danganronpa: Trigger Happy Havoc. At the very beginning of the Killing Game, Junko executed her masked older sister Mukuro, speaking through Monokuma. After Junko was exposed by the survivors and found guilty at the last trial, Enosmsa, like Monokuma, were executed.

As a young fashionista, Junko is described as charismatic and loving to try new things. When she appears for the first time, she seems a bit flighty and short-tempered. In the official artbook, she is described as a person who "expresses her displeasure every time she opens her mouth" and often gets into trouble with her classmates. It is also mentioned that she is an overly talkative girl with an unusually carefree personality.

In fact, Junko is very apathetic and can easily get bored, so easily that it seems unhealthy. Because of this, her behavior and mannerisms are very unstable and changeable; acting like one person is too boring for her, so she constantly switches between her personalities. Her famous personalities are Monokuma's personality, nauseating charm, deep depression, clinical sophistication, and haughty superiority. When she entered Hope Peak Academy, she often spoke in the style of a storyteller and wrote down her words in a notebook. Junko is obsessed with despair and finds it the only pleasant emotion for her. This made her incredibly dangerous, as she wanted the whole world to feel absolute despair. Although, this also turned out to be her biggest weakness, as she allowed her enemies to destroy her in order to increase their despair if they failed, and joyfully face her despair if her plans failed.

As the leader and leader of Absolute Desperation, Junko is shown to be very intelligent, cunning, a little impulsive and cruel. She manipulated people and eventually they fell madly in love with her, using their own weaknesses, their desperation against themselves. Things like happiness, hope, and peace annoyed her, but sometimes she gave a little hope to other people, only to turn it into despair later. She manipulated people into doing bad things instead of her. Then Junko blamed those people who were victims of manipulation and said that she was not to blame for anything, proving her point that despair lives in everyone and hope will lose sooner or later. Despite the fact that Junko treated even the people most dear to her cruelly, she loved them in her own way. Interestingly, the two people Junko loved the most were killed by her: Mukuro was pierced by Gungnir Spears, Yasuke was stabbed, and her other victims were executed. Most likely, she did this because the death of her dearest people would cause her the greatest despair, and for Junko, the more despair, the better.
