Scott is first seen being scolded by his teacher and sent to detention for wearing his protective sunglasses in class. Later, while copying words on the board as punishment, Scott is attacked by Victor Creed (Sabretooth), who wants to capture him for William Stryker's mutant experiments. During the attack, Scott's glasses fall off and his optic beams damage the school building. However, Sabretooth still obtains his blood and is captured, being placed in Stryker's facility on Three Mile Island. He is eventually taken captive and temporarily incapacitated with a charcoal blindfold, but is soon freed when a vengeful Wolverine attacks Stryker's facility. While escaping, Cyclops makes use of his optic blasts to annihilate Stryker's henchmen, being pointed in the right direction by Emma Silverfox. Scott is guided by the telepathic voice of Professor X, who leads him and the other mutants to safety. Outside the facility, Scott first encounters Professor X, and he and the other mutants leave with him on the X-Jet. During his time at the Xavier Institute for Gifted Youngsters, Scott fell in love with the powerful telepath Jean Grey and met mutants like Storm and Beast. When they grew up, they formed the first team of heroes known as the X-Men.

In 2005, Scott and Storm saved Wolverine and Rogue from Sabretooth when he tried to capture Rogue. They took them to the Xavier Institute for Gifted Youngsters, where Cyclops saw Logan's closeness to Jean Grey, which caused arguments between them. After the incident between Rogue and Logan, Rogue was tricked by Mystique into leaving the X-Mansion. Scott and Storm went to a train station to look for her, but were attacked by the Brotherhood, but luckily they evaded them, but they with help from Magneto captured Rogue, so Professor X used Cerebro to find her, but he entered a coma due to Mystique sabotaging the machine. The X-Men led by Cyclops go to the Island to stop Magneto from turning the World Leaders into mutants (killing Rogue in the process). Cyclops would find a clear shot at Magneto and would fire one of his Force rays at him, weakening him, which gave Logan the opportunity to take down Magneto's machine. A few months later in 2006, an assassination attempt occurs at the White House, prompting Cyclops and Professor X to visit Magneto to ask him if it was him, but they fall into a trap set up by Colonel William Stryker. Stryker's assistant Yuriko Oyama defeats Cyclops in a fight, and is taken to Alkali Lake with the Professor. Scott is then "brainwashed" by Stryker's agents, and used to protect Dark Cerebrum from the X-Men and the Brotherhood. Cyclops attacks Jean, Magneto, and Mystique as they head to Dark Cerebrum, but as Jean senses him, they dodge his force lightning. Jean has Magneto and Mystique follow the path, and she confronts Cyclops. During the fight, Cyclops breaks the dam at Alkali Lake a little, but it slowly breaks. After effectively breaking through the brainwashing, Scott and Jean escaped Stryker's facility and boarded the Jet-X, but the jet wouldn't take off and the dam had already begun to give way. Jean stepped out of the plane and seemingly sacrificed her life to stop the water from flowing while they activated the jet to rise in order to save them.

Cyclops and Jean After spending many days mourning Jean's death and being unable to cope with his grief, a retired Cyclops returns to Alkali Lake. He hears Jean's voice and begs him to stop. He then unleashes the full force of his optic blasts to make her stop, but out of the water, Jean appears. She tells him to take off his goggles because she says she could help him control his power. When Scott takes off his goggles, Jean's power neutralizes his optic power and his eyes turn back to normal blue. However, losing control over the Phoenix, Jean seemingly kills him off-screen as they kiss. His supposed death is not shown on-screen despite the rest of the team believing him dead. Although his body was never found, his goggles were.

Cyclops has a strong bond with his love interest Jean Grey. He is very protective of her and her safety, as well as being very upset when Logan flirts with her. Scott kept Charles Xavier in a fatherly role, getting quite emotional when Charles was put into a coma, but promising him that he would continue his vision and protect the students, if anything were to happen to him. Cyclops also had a close bond with Storm, they became close friends. He is also quite calm and polite, trying to shake Wolverine's hand when he first met him. Cyclops shows his humor with Wolverine by being more sarcastic, such as making fun of his dislike of the X-Men's uniforms, he is one of the few people who actually jokes around with Logan and his insults.
