The film begins with a boy (Dylan O'Brien) inside an ascending elevator. Upon reaching the top, he finds himself surrounded by several boys he does not know, who are in a small green area surrounded by large stone walls. In the midst of panic and confusion, Alby (Aml Ameen), leader of the area/clearing, explains to the boy that like everyone else there, he lost his memory and was sent from the elevator/box to that place. Over the course of the day, the boy meets Chuck (Blake Cooper) and Newt (Thomas Brodie-Sangster) as he becomes familiar with the place. When night comes, a party is held to celebrate the arrival of the new boy. Newt explains that for some strange reason, they were all sent to the area/clearing from the elevator/box, which is loaded with supplies and always brings a new boy every month. Likewise, Newt comments that some of those who are there have been locked up for up to three years, since the only way to get out is by crossing the labyrinth that is beyond the walls. However, it is full of monsters (nicknamed "penitents"/"lacerators" by them) that attack at night when the doors close, so only those nicknamed "runners" are allowed to enter it, since They are the only ones who know him. To survive, the inhabitants/clarians created different groups that carried out certain tasks within the area/clearing, among these are those in charge of crops, tree felling, doctors, cooks, runners, among others. Before Newt continues, the new guy is invited by Gally (Will Poulter) to fight him in a friendly manner. In the middle of the fight, after a strong blow to the head, the boy recovers part of his memory and says that his name is Thomas.

The next day, Thomas is assigned the task of going to look for fertilizer, so he goes into the forest where, unexpectedly, he is attacked by one of the runners, Ben (Chris Sheffield), who was stung by a penitent/lacerator in broad daylight. The bite contained a virus that makes those who possess it insane. Because they don't have a cure and can't risk Ben killing anyone, the townspeople/clarians are forced to sacrifice him by locking him in the labyrinth during sunset. The next day, Thomas continues to adapt to the place while at the same time trying to remember his past. In the area/clearing, a commotion is created after almost nightfall, Alby and the leader of the runners, Minho (Ki Hong Lee), entered the maze and had not yet returned. Everyone gathers at the main entrance of the labyrinth waiting for them to return and, surprisingly, Minho appears dragging Alby, who has been stung, which is unusual because penitents/lacerators do not usually attack during the day. Knowing that they would not get out in time, Thomas enters the maze while the doors are closing, so when night falls he is locked in with Alby and Minho. Since Alby is unable to move on his own, Thomas and Minho take him to a place where they can hide him until dawn, but are attacked by a penitent/lacerator. Thomas manages to hide Alby and in turn kill the penitent/lacerator, escaping with Minho, being the first inhabitant/clarian to achieve this.
