I didn't really understand the plot, but I copied it into the bot :)

Atlas contacts Jack by radio. He offers a deal: Jack will help rescue his family (his wife Moira and son Patrick), trapped in the bathysphere, and Atlas, in return, will help the hero escape to the surface. During the journey, Jack learns that he is the illegitimate son of Andrew Ryan and singer Jasmine Jolene. From childhood, he was programmed by Fontaine to unquestioningly follow orders beginning with the phrase "If you please..."

A conflict arises: Atlas insists that to obtain ADAM, he must kill Little Sisters (girls implanted with a mollusk so they can harvest ADAM from corpses), while Dr. Brigid Tenenbaum provides a plasmid that allows the Little Sisters to regain their humanity. The player's choice determines the ending.

Before dying, he reveals the truth to Jack: he is a puppet in the hands of others. After Ryan's death, Jack stops the self-destruct sequence, unwittingly handing control of the city over to Fontaine. At that moment, Atlas (who is actually Fontaine) triumphantly admits to his deception.

Plot
The city was founded by industrial magnate Andrew Ryan (formerly Andrey Rayanovsky) in 1946. After the atomic bombings of Hiroshima and Nagasaki, he became disillusioned with the surface world: Ryan believed that science and talent, subordinated to collectivist ideas (altruism, state control), became weapons. He conceived Rapture as a refuge for outstanding people—scientists, artists, thinkers—where they could create freely, without the oppression of government, religion, or morality. It was based on Ayn Rand's philosophy of objectivism: every person has the right to the results of their labor and strives for their own happiness. The city had a self-sufficient infrastructure: geothermal energy, water purification systems, and resource extraction. Ryan prohibited contact with the outside world to maintain secrecy.

However, over time, serious problems emerged in the utopia. The discovery of the substance ADAM (it allows DNA modification and grants superhuman abilities) led to addiction and mutations. Moreover, Ryan's policies, which ultimately established a brutal dictatorship, contrary to his own ideals, divided society. A black market emerged, and exploitation of the poor flourished.

In 1958, former gangster Frank Fontaine faked his death and created his own criminal empire in Rapture. He later faked his death, and on December 31, 1958, mutants led by Atlas attacked the city's elite districts, sparking a civil war. The conflict lasted for approximately four months, leading to destruction, flooding of parts of the city, and eventual decline. Many residents either became mutants, died in battle, or starved to death.
