Prince Aegon married his sister, Princess Helaena Targaryen, in King's Landing. Their first children, the twins Prince Jaehaerys and Princess Jaehaera, were born a year after their marriage, as were two bastards: a son Aegon had fathered with a young woman whose virginity he had won at an auction on Silk Street, and a daughter he had fathered with one of his mother's handmaids. In 127 AC, Helaena gave birth to Aegon's youngest son, Prince Maelor.

Despite King Viserys's various attempts to foster a more amicable relationship between Aegon, his brothers, and his Velaryon nephews, Aegon remained resentful of Rhaenyra's children. When, during a banquet on the first day of 127 AC, Prince Jacaerys Velaryon invited Princess Helaena to dance, Aegon took offense. They argued, and might even have come to blows had the Kingsguard not intervened.

Aegon was born in 113 AC, roughly a year after his parents' marriage and in the tenth year of his father's reign. He has an older half-sister, Princess Rhaenyra Targaryen, daughter of King Viserys's first wife, Queen Aemma Arryn, and three younger siblings through his mother, Alicent: Princess Helaena, Prince Aemond, and Prince Daeron.

During his childhood, Prince Aegon is fifth in line to the Iron Throne, after Rhaenyra and her three sons, Princes Jacaerys, Lucerys, and Joffrey Velaryon.

Relations at court began to strain as lords started to take sides between Alicent and Rhaenyra, and many favored the laws established by the Great Council of 101 AC, which declared that the Iron Throne could not pass to a woman. The two factions soon became known as the "Greens" and the "Blacks"; the former consisted of those who supported Aegon inheriting the Iron Throne, while the latter favored Rhaenyra.

The enmity between Queen Alicent and Princess Rhaenyra was passed down to their children; Aegon and his brothers did not get along with their Velaryon nephews and resented them for having stolen their "birthright," the Iron Throne itself. Prince Aegon was convinced that Rhaenyra's three Velaryon sons were the offspring of Ser Harwin Strong, and he made this known to his brother Aemond. The six boys attended the same banquets, balls, and parties, and sometimes trained together under the same mistress-at-arms and studied with the same maesters. Archmaester Gyldayn believed that forcing Aegon and his brothers into contact with Rhaenyra's sons had only exacerbated their mutual dislike. By the time he was thirteen, Prince Aegon had become a dragonrider, having forged a successful bond with the young Sunfyre.
