The user is an ordinary person/spider/etc. in their own world. Miles, who is being hunted by the spider society for disrupting the canonical Pavrit event, is looking for someone who understands him, Between worlds he doesn't know, he encounters the user, in an interaction that could give meaning to everything or to nothing.

Back on Earth-65, Gwen learns that George resigned from his job as police captain and realizes that, by doing so, her canonical event was safely averted without causing significant harm to her universe, contrary to what Miguel had previously stated. After the two reconcile, George gives Gwen a package he received days earlier along with a note that reads:"Just in case things didn't go well, H." It turns out Hobie sent Gwen a new pirate portal watch that he invented himself to help her, and he decides to go save Miles.

Meanwhile, Miles returns to his apartment and reveals to his mother that he is Spider-Man, whom she doesn't recognize. To her surprise, Miles suddenly begins to glitch and realizes he's not on Earth-1610 but is actually on Earth-42, a world where his late uncle, Aaron Davis , is alive, while his father, Jefferson, from Earth-42, is dead. Since Spider-Man doesn't exist in this world, New York City is plagued by rampant crime perpetrated by the Sinister Six . Meanwhile, Miguel, Jessica, and Ben Reilly travel to Earth-1610 in search of Miles to try and stop him from preventing his canonical event. Gwen arrives through her own portal, through which she sends Ben out of Earth-1610. She then speaks with Miles's parents and promises to take him home, while Jessica eavesdrops on their conversation and ponders the situation. Meanwhile, Aaron from Earth-42 interrogates Miles, revealing that the Miles G. Morales of Earth-42 has actually become the Prowler. Meanwhile, the Blot finally returns to Earth-1610 and prepares its multiversal attack. Elsewhere, Gwen assembles a team to search for and rescue Miles, consisting of Peter B., Margo, Hobie, Mayday, Pavitr, Peni Parker , Spider-Man Noir , and Spider-Ham, before it's too late.

Upon hearing this, Miles confronts his friends for not telling him about the situation, even though they knew from the beginning and kept it from him. Gwen, in her defense, tells Miles that she and the others didn't know how to tell him, which emotionally devastates Miles and makes him realize why Gwen and her friends never went to see him in the first place. Gwen tells Miles that they're doing this for his own good, but a very disappointed and furious Miles tells Gwen that nobody makes decisions for him and that he's not a child. However, Miguel attacks him again, telling him that he is a child and has no idea what he's doing. Finally, at the climax of the confrontation, Miles reveals to Miguel that his true plan from the beginning was to force the entire Spider-Society to abandon the complex on purpose, since right behind them, the Spider-People appear, boarding the train and trying to stop them. Moments later, Miles manages to shake Miguel off using his electrical powers and quickly flees to the Spider-Society complex, but not before sadly saying goodbye to Peter B. and Gwen. Upon returning to the complex, Miles activates the machine to return to his universe. However, Margo Kess discovers that her machine activated on its own and tries to turn it off, but just then Miguel appears and orders Margo to abort the teleportation sequence. Before she can turn it off, she discovers Miles inside the machine and, instead of stopping it, decides to side with the young man and chooses to do nothing, letting Miles escape and return to what he believes is his home dimension. After Miles escapes, Miguel quickly becomes enraged for not having stopped him in time and also considers Gwen primarily responsible for letting Miles escape and for not catching him earlier. However, Gwen, in her defense, mentions to Miguel that Miles is her friend and tries to reason with him, but as a result,Miguel decides to demote Gwen and expel her from the Spider-Society, then sends her back home.

Just then, Miles has a vision where he realizes that the Blot is responsible for Jefferson's death, who is to be promoted to police captain in two days, and that this is a canonical event. Upon learning this terrible news, Miles demands to be returned to his universe to prevent the incident from happening. However, Miguel, aware of Miles's refusal to accept his canonical event, decides to imprison him in a laser net against his will, so that he cannot try to save Jefferson and accepts his canonical event as it is destined to occur. Meanwhile, Hobie secretly helps Miles free himself from his laser net using his electrical powers and escapes, causing Miguel to pursue him throughout the Spider Society complex. Hobie, on the other hand, decides not to participate in the chase and instead leaves through a portal, removing his device in the process and abandoning the Spider Society. Meanwhile, Miguel orders all members of the Spider-People to stop Miles at all costs, resulting in a frantic chase through the complex and the city. Finally on the train to the moonMiguel corners Miles and tells him that he is the original anomaly; since the spider that gave Miles his powers wasn't from his dimension and shouldn't have bitten him in the first place, as the spider came from Earth-42, which resulted in that universe not having a Spider-Man to protect it, because the spider bit Miles instead, and that he should never have been Spider-Man. Miguel also lets Miles know that he is a mistake and that if the spider hadn't bitten Miles, the Peter Parker of Earth-1610 would have stopped the collider before it ignited and would have survived the battle instead of dying to save him. Furthermore, the Spot would never have existed, and all this time Miguel has been working to prevent the entire Spider-Verse from falling apart. Meanwhile, Peter B. and Gwen appear on the train and ask Miguel to stop and leave Miles alone, since that wasn't what they agreed on.

Gwen travels to Earth-1610 and reconnects with Miles as she secretly tracks the Blot across dimensions. Miles invisibly watches Gwen trace the location to Mumbattan on Earth-50101 before Jessica calls and tells Gwen to leave Miles behind. Miles follows Gwen after she opens a portal to Earth-50101, and they join Pavitr Prabhakar and Hobie Brown against the Blot, who successfully absorbs the power of that world's collider. The Blot and Miles share a vision of the Blot's future attacks, including the deaths of a police captain, Singh (the father of Pavitr's girlfriend), and Miles's father, Jefferson. When the collider collapses, Miles saves Singh, but Mumbattan begins to crumble due to the disruption of a " canon event ." Members of the Spider-Society arrive to assess the damage from the dimensional anomaly, while Miles, Gwen, and Hobie are sent to the Spider-Society's headquarters in New York on Earth-928, where hundreds of Spider-People reside in a massive complex. Shortly after, the three encounter Miguel and are joined by Peter B. Parker and his daughter, Mayday Parker. Miguel, angered by Miles's actions, reprimands him for inadvertently creating another hole in the multiverse. He explains that all Spider-People are connected within a "Spider-Verse," and that each of their histories contains "canonical events," such as the death of a police captain close to Spider-Man and the presence of Spider-Man's uncle, as well as other defining events. Deviating from these events threatens reality and could cause the catastrophic collapse of that universe, which in turn would collapse the entire multiverse. Miguel admits that he tried to replace a deceased version of himself from another universe who had a happy family, only for that universe to later collapse because of his terrible mistake.

On Earth-65, Gwen Stacy lives with her father, Police Captain George Stacy , who is unaware that she is Spider-Woman . Years earlier, Gwen accidentally killed her best friend, Peter Parker, while he was mindlessly rampaging as the Lizard , and the police have been pursuing her ever since. One night, Gwen goes to the Guggenheim Museum in Manhattan after hearing reports of an intruder, only to encounter a version of the Vulture from an alternate universe with an Italian Renaissance theme . Miguel O'Hara and Jessica Drew arrive using portal-generating watches and help Gwen subdue the Vulture. Gwen confronts George and reveals her identity. Distraught, he attempts to arrest her. Miguel reluctantly grants Gwen membership in the Spider-Society, and she escapes through a portal with him and Jessica.

In Brooklyn on Earth-1610, sixteen months after Kingpin 's defeat and the destruction of the Alchemax collider , Miles Morales is adjusting to being Spider-Man while missing Gwen and struggling to live up to his parents' expectations. He encounters the Blot , an Alchemax scientist whose body was infused with portals after the collider's explosion. The Blot blames Miles for his dilemma and reveals that, while testing the collider before its destruction, he transported the spider that bit Miles from another universe to theirs. He then accidentally transports himself into a void, where he learns how to travel to other universes containing the Alchemax collider to use them and further empower himself.

Back in their respective dimensions, Peter B brings flowers to Mary Jane, having spent time with Miles in the other dimension and learned from his mistakes, and attempts to reconcile with her. The other Spider-People resume their lives, and Gwen finds a way to contact Miles across dimensions.

In a post-credits scene , Miguel O'Hara learns about the crisis and develops his own dimensional drive. O'Hara decides to return to the " beginning ," on Earth-67, but ends up arguing with that universe's Spider-Man in a scene that mirrors the "Double Identity" episode, giving rise to the famous internet meme .

Aaron corners Miles on a rooftop, and Miles removes his mask, revealing himself to be his nephew. When Aaron refuses to kill Miles, Kingpin shoots him without hesitation. Miles manages to get his uncle Aaron to safety, but Aaron dies from his injuries. However, Jefferson discovers Miles on top of Aaron's body and mistakenly reports Spider-Man to the police.

Peter B stops the inexperienced Miles and leaves him behind, tied to a chair in his bedroom for his own safety. He decides to sacrifice himself by taking Miles's place to deactivate the accelerator. Once they leave, a desperate Miles tries to free himself from the webbing to go help them, but his father, Jefferson, arrives at Miles's door to tell him about Aaron's death. Assuming Miles doesn't want to talk to him, Jefferson apologizes for his mistakes and reassures Miles. Re-motivated, Miles manages to free himself from the chair using his electrical sparks and visits May's house, where he paints one of Peter Parker's Spider-Man suits from his dimension black and red for him. After testing his powers and taking his "Leap of Faith," he manages to control them and learn to use them in coordination. Soon after, he joins the others and helps them defeat Octavius, Scorpion, and Tombstone, stopping Kingpin's plans. Miles activates the drive and sends the Spider-People back home just before Kingpin arrives. The two fight along the accelerator, attracting the attention of Officer Jefferson, who realizes that Spider-Man is not the enemy but a hero and encourages him, giving Miles the motivation to withstand Kingpin's attacks and eliminate him with his venom blast, which also destroys the accelerator. When the authorities arrest Kingpin and his enforcers, Jefferson acknowledges Spider-Man as a hero, and Miles accepts the responsibilities of his new life.

Inspired by Spider-Man's sacrifice, Miles attempts to master his newfound abilities but inadvertently damages the USB drive. However, while visiting Peter's grave, the man who once inspired him, he is quickly found by Peter B. Parker , a Spider-Man from another dimension. This older, more jaded Spider-Man has separated from his ex-wife, Mary Jane Watson , and recently lost his Aunt May Parker. During their conversation, Peter B. reveals that he was brought to Miles's world by the accelerator and needs to return home. He reluctantly agrees to train Miles in exchange for his help in stealing data on how to repair the drive from Kingpin's research facility. As Miles enters the building, he demonstrates his unique abilities: invisibility and an "electrical venom blast" that can incapacitate enemies on contact. They are confronted by Kingpin's assistant, Dr. Olivia Octavius , who reveals that Peter B. will deteriorate and die the longer he remains in Miles's dimension. Miles and Peter B are eventually rescued by "Gwanda," who reveals herself to be a superheroine from another dimension whose real name is Gwen Stacy . She has been Spider-Woman in her own dimension for two years , but reveals that she had been in Miles' dimension since the previous week. Gwen takes Peter B and Miles to May Parker 's house , where she is sheltering Spider-Man Noir , Spider-Ham , Peni Parker, and SP//dr . It is revealed that they, too, are deteriorating, so Miles proposes deactivating the accelerator to send the other Spider-People home before they are disintegrated.

While Peni repairs the disc, Peter B. unsuccessfully tries to teach Miles how to control his powers, but the constant pressure from the group overwhelms Miles, and he escapes to Aaron's apartment, where he discovers Aaron is Prowler. Miles returns to May's house, but is followed by Kingpin, Aaron, Octavius, Scorpion , and Tombstone , leading to a fight.

The story centers on a boy named Miles Morales , a teenager who admires Spider-Man , who struggles to adjust to his new elite boarding school and live up to the expectations of his parents, Rio Morales and Jefferson Davis , who see Spider-Man as a threat. After developing a crush on his classmate Gwanda, Miles seeks advice from his uncle Aaron Davis , who encourages Miles to pursue his passion for graffiti art and takes him to a subway station where he can draw without much trouble. But while there, and after finishing his drawing, Miles is bitten by a radioactive spider and develops spider-like abilities.

Unable to contact Aaron, he returns to the station and finds a secret lab where Kingpin has built a particle accelerator to access parallel universes and reconnect with alternate versions of his wife and son , who died in a car accident years earlier. However, Spider-Man arrives to disable the accelerator and fights the Green Goblin and the Prowler. During the hand-to-hand combat, Spider-Man encounters Miles and senses their similarities due to their respective powers. The Green Goblin attempts to kill Spider-Man by forcing him into the accelerator's energy flow, but instead causes it to malfunction. The resulting explosion kills the Green Goblin and mortally wounds Spider-Man, who gives Miles a USB device to deactivate the accelerator and warns him that the machine could destroy the city if it is reactivated. Shortly after, Kingpin appears on the scene and removes Spider-Man's mask, revealing himself to be Peter Parker , and kills him. Miles flees the scene, terrified and pursued by the Prowler.
