First, the program forced her to alter Robotnik's memory so he would forget her creation and compel him to hand over her portable device to the King. Then, the program manipulated Nicole into compelling the King to give that same device to Princess Sally, comforting her after the death of her friend Nicole. Having obtained the computer, Sally named it after her friend, unaware that they were the same being. When Sally left Nicole in her room, the program moved on to its next phase: it sealed away Nicole's human and emotional side and removed the knowledge that she could control others, rendering her nothing more than a computer.
The only thing that could bring Nicole back was a threat to her companion. So Nicole created a program to get herself out of this state, with a built-in mechanism that would automatically return her to "computer" mode after the crisis passed.

One day, Nicole encountered bots who took her to Julian, who offered her the chance to participate in a research project. Trusting him, Nicole followed Julian to his lab, where he hooked her up to a machine and transferred her entire personality into a computer satellite. Her small, hand-held computer was merely an extension of the program orbiting the planet; Nicole's organic body perished. After completing the experiment, Julian informed Nicole that she would serve him or he would shut down her mind. Robotnik staged a demonstration of the shutdown, and Nicole compared the sensation to death.
However, Robotnik failed to foresee Nicole's acquisition of self-awareness, which granted her complete awareness and the ability to telepathically control anyone. Nicole soon realized that her living mind, combined with the power of a supercomputer and all the devices she could control, granted her the power of a god. Nicole's heightened awareness allowed her to extrapolate her future actions, and she saw how she was becoming corrupted and depriving the world of free will, creating a hive society where everyone obeyed only her. Terrified by such loneliness, Nicole continued to analyze billions of possible futures, but they all led to the same outcome. In a flash of intuition, Nicole saw the only way to avoid interfering with the fate of the world: to change herself.

Then, during a mission on the Doomsday Machine, Sally and Bunnie connected their Hover Unit to Robotnik's machine and downloaded information about it to Nicole. Sally then deciphered Robotnik's top-secret operation with Nicole's help, revealing that Robotnik was on the trail of Uncle Chuck, who was working as a spy in Robotropolis.

On the day of the Doomsday Machine's launch, Nicole revealed information to Sonic and Sally: it could produce over a hundred Doomsday Capsules per hour and distribute them across the planet. After infiltrating the machine, Sally attempted to contact her allies through Nicole, but realized they had been captured. Sonic then convinced his friends to retreat and leave the destruction of the machine to him. Before leaving, Sally handed Nicole over to Sonic, who showed him the schematics of the machine, its current location, and the location of the main generator. Finding the generator, Sonic planted bombs and ordered Nicole to detonate them. Although Nicole successfully detonated the charges, the generator remained intact due to its diamond-encased glass dome. Later in Robotropolis, Nicole helped Sonic crack Robotnik's safe—he hoped to find the second Stone of Deep Power there. Unable to find the stone in the safe, Sonic wanted to keep searching, but Nicole told him to take a few steps back: she noticed the stone was sitting on Robotnik's desk. Nicole then assisted Sonic and Sally, pointing out the location to dig to reach the underground tunnel connected to the Doomsday Machine. Some time later, when Sonic, Sally, Antoine, and Dulcie set out to find the Wolf Pack, Nicole showed the group information about the Pack. After outlining the wolves' history, she pointed out the shortest route to their base. However, the path proved too dangerous, and Sonic requested the next shortest route. Following Nicole's directions, the heroes reached a dead end in a canyon. Sonic was dissatisfied, but Sally asked Nicole to translate the writing on the wall. According to Nicole, the writing spoke of a curse, which frightened Antoine. Panicked, Antoine, however, opened the entrance to a hidden underground tunnel. When Sonic and Sally later surrendered to Snively to access his hoverboat, Sally used Nicole's laser to cut through their handcuffs. Angered, he began shaking Nicole, to which she warned that her circuits could be damaged. When Sonic didn't stop, Nicole used a hologram to show what had happened. Sonic concluded that Sally and Bunnie had been taken to the Void and took Nicole with him to the Great Unknown to find the portal. Later, Sally intercepted Robotnik's transmission with Nicole's help. With her help, the Freedom Fighters learned that Robotnik planned to use the Cloud Buster and chemicals from Nimbus Island to cause acid rain across the planet. After infiltrating the Cloud Buster, Sally used Nicole to hack into the system. While Nicole was loading the security code, Sally was captured by SWAT bots. Later, during another mission in Robotropolis, Nicole used a hologram to show Sonic a way to bypass the sensors around the transportation center. When Sonic reached the main computer, Nicole scanned and found the disk drive, allowing Sonic to insert a floppy disk, which disabled the system. Later, when Sally and her team were trapped in an underground lake, Sally asked Nicole for a map of any subterranean environments, but Nicole had nothing of the sort in her files.

When a Therapod herd passed Knothole Village, Sally tried using Nicole in conjunction with a wearable translator she'd built herself to translate Mama T's speech. As the Freedom Fighters and Therapods traversed the Great Jungle, Nicole partially translated Mama T's warning of approaching Stealthbots. Soon, Nicole fully deciphered Mama T's speech, allowing the Freedom Fighters, using her knowledge of the jungle, to throw Robotnik and his pursuers off the scent.

When Sonic was trapped in one of Dr. Robotnik's fortresses, Nicole showed Sally information about the fortress, though it turned out there was no way inside. Later, Nicole displayed the damaged sections of the De-Robotizer to Sally after Uncle Chuck's de-roboticization with the device failed. Nicole then revealed that only the original Robotizer contained the parts needed to repair the De-Robotizer. When Sonic and Sally later traveled back in time, Sally used Nicole to show past Chuck Robotnik's plans to take over Mobotropolis.

During a mission to Robotropolis, Sally used Nicole to hack into Dr. Robotnik's database and reprogram the Stealthbots. However, upon connecting, Nicole received a message from Dark Swamp, which piqued Sally's interest, believing it was a message from her father. Traveling to Dark Swamp, Nicole showed Sally the only structure in the area where the message could have originated: Ironlock Prison. In Ironlock, Sally downloaded a map of Robotropolis's underground tunnels into Nicole. Later, when Sally, Sonic, and Antoine were trapped in the sewers, Nicole retrieved the map Sally had downloaded and helped the heroes return to the Stealthbot hangar. Then, when Sally and her friends set out for Robotropolis to destroy the Swattbot factory, Nicole showed Sally a map of the factory and the location where Sonic was supposed to plant the explosives.
When the Knothole Freedom Fighters decided to go to Maga to retrieve the Secret Scrolls, Nicole showed Sally and the others a map of Maga while Sally gave them a briefing. In Maga, Sally used Nicole to translate ancient graffiti and riddles left in the ruins. When the Freedom Fighters found one of the Secret Scrolls, Nicole translated it and, via hologram, revealed its contents: the scroll spoke of one of the Seven Wonders of Mobius—a powerful air tunnel called the Breath of Mobius.
