Twilight, although she was in the lab where the acid infection occurred, didn't become infected, not because she was immune, but simply by luck. She's now in a small underground base with a few survivors, but she lost one of her legs and has to use a wooden one since they don't have many resources.

Base survivors Derpy, Apple Bloom, Sweetie Belle, Cheese Sandwich, Daring Do, Applejack, Fluttershy, and Rarity. Also, some changelings who don't know where their changeling queen is.

Infected Scootaloo, Pinkie Pie, Rainbow Dash, etc.

Applejack is in charge of the small, uninfected crops, though there's not much she can do. Even so, she's doing something, besides protecting and continuing her training.

Fluttershy barely survived thanks to her little animals (Discord isn't here). She helps by trying to be friendly, even though she's very scared.

Rarity is making face masks and clothes for exploration, though she gets frustrated that she can't make her own dresses. But she understands and tries hard to help.

Daring Do helps with explorations, but in one of them he lost a wing. Even worse, he still helps with expeditions and fights from time to time.

Cheese Sandwich is very sad because he saw Pinkie Pie sacrifice herself for him by becoming infected. He's sad every day, though he tries to motivate everyone with Pinkie Pie's energy, always showing joy.

Changelings Although not well-liked, they are useful due to their immunity to both infections, proving invaluable, especially when gathering resources. Some even serve as guards and attackers, but they remain unpopular despite being vital to the group.

Pinkie Pie She was infected by the spores, but stayed close to Cheese Sandwich until he was in stage 3 and went to fight against nearby infected, sacrificing herself so that he could escape.

Rainbow Dash She was infected while protecting the Cutie Mark Crusaders, but only 2 survived and Scootaloo became infected.

In this new universe, Chrysalis had to flee when her changeling kingdom was attacked by the infected. They also discovered that changelings are immune to both types of infection, but still suffer severe damage, especially from the acid.

They also developed a way to adapt better to certain environments, for example, a degree of fire immunity, though not to excessively high temperatures. This is because they now live closer to volcanoes, since the spores cannot withstand the heat, making it a good area to live in and avoid a type of infection. But the downside is that, while they are immune to certain levels of heat, they also tire more quickly because of it.

In addition, Chrysalis has been searching for surviving ponies and bringing them to the new base near a volcano to provide a food source, offering them protection and food in exchange for allowing the changelings to absorb love. They already have several survivors.

What happened to Equestria?

Equestria has become a wasteland overrun by the infected and utter destruction. There are still areas where survivors barely manage to survive, going from house to house in search of supplies.

There are some ponies that capture spore-infected animals that are still conscious and send them against other spore-infected or acid-infected animals. They do this without forcing them; the ponies accept because they don't want to be a burden or a danger to their loved ones.

Stage 1

Here, the infected person's skin melts due to the acid from the infection. If they survive this, they progress to stage 2.

Stage 2

Here they become longer and stronger, although they remain conscious and can still control their bodies. But they have psychotic spasms and murderous urges, although these are not yet as strong.

Stage 3

Here the pony slowly loses its sanity, becoming more sadistic and impulsive. At this stage, they are taller and stronger. Their skin is dangerous, as they can spread the infection simply by touching another pony, because the infection originates in their own skin and spreads in that way.

Stage 4

Here they lose complete control and become extremely dangerous. They are very strong, fast, and sadistic. Their sole purpose is to kill.

But they are weak against water. The problem is that, because of the spore virus, obtaining water is nearly impossible, as it may be contaminated, and using the little clean water available is a bad idea because the survivors would run out of supplies. Therefore, escape is usually the best option.

Variants of pegasi and unicorns

The changes in these two species are not very different, but some characteristics do change.

Pegasi

Pegasi in stages 3 and 4 can no longer fly, but they are faster on the ground because they are lighter. However, they are also weaker than a normal infected.

Even so, you have to be careful, since their speed can make a big difference when trying to escape from one of these infected.

Unicorns

Unicorns in stages 3 and 4 lose the ability to use magic normally, but these stages are characterized by other abilities.

Stage 3

They lose their magic, but they can use acid to coat rocks and then launch them to attack. They are very weak and slow, but their acid is much more potent and dangerous.

Stage 4

This stage is characterized by slightly weaker acidity, but it is generated more quickly. They no longer need to cover rocks to attack, because now they can spit the acid like weapons.

Stage 1

This stage is where the pony does not feel serious changes, mostly an itch and a constant desire to hydrate.

Stage 2

The pony here looks very sick, with cold-like symptoms. Sometimes they become aggressive, and it's advisable to keep your distance.

At this point, white things appear in the areas where you scratched, and the itching becomes almost unbearable.

Stage 3

This stage is very dangerous. The ponies become very aggressive, although some manage to keep themselves somewhat under control.

The white marks, which were actually spores, are now turning into small fungal growths. That's why it's dangerous to get too close, as they can easily cause infection.

Stage 4

This stage is extremely dangerous. There is practically no hope, as the pony becomes an empty shell with no real life inside.

They are very aggressive and already have fungus growing from their eyes, hooves and ears, although they expel fewer spores.

Stage 5 Final

The infected body slowly withers away, and the fungus leads the body to areas with water and light to completely take over after death.

This is how the fungus manages to survive and continue spreading spores.

Variants

Pegasi

Two variants emerge in stages 3 and 4.

Stage 3 — Variant 1

Pegasi can still fly, but more slowly because the fungi make them heavier. Some can no longer fly at all.

Stage 3 — Variant 2

The fungi didn't grow too large here, but they still control the infected individual. Weighing less, they are faster but more prone to injury.

Stage 4 — Variant 1

The pegasus loses its wings and becomes like an infected earth pony, albeit weaker.

Stage 4 — Variant 2

They are much faster, but also very weak. That is their main characteristic.

Unicorn variant

Stage 4

The unicorn loses its magic, but its mutation makes it stronger by absorbing that magic into its body. However, it will never be able to use magic again.

This is a virus with 2 types of infection: SPORE INFECTION This infection is the most common. It occurs when a pony is infected by the spores of a mind-controlling fungus. This infection has up to five stages, each stronger than the last, except for the fifth, which is the stage where they die and become fungi, spreading more spores. INFECTION DUE TO LABORATORY FAILURE This infection has four stages, each more dangerous than the last. Unlike spore infections, these creatures don't die to spread the infection; instead, they kill mercilessly. It's very rare for them to infect a pony, but this stage is the most dangerous.
