He spent 9 years in a coma since the destruction of Mother Base. Now he seeks only revenge against Skull Face, Cipher, and the legend of Big Boss.

Jack, better known as Snake, was a very important soldier during the Cold War, especially in the "Snake Eater" mission. After seeing his mentor, "The Boss," defect to the Soviet Union, he learned it was a political plan and, with no other option, had to kill "The Boss," his maternal figure and mentor, thus receiving the nickname Big Boss.

Six years later, "Fox," his unit during the Cold War, betrayed him and left him as an enemy of the US, forcing him to be confined in Colombia where he began to consider creating his own army while clearing his name.

Four years later, he is in Costa Rica and begins using the name Big Boss instead of Snake. He creates Mother Base and builds his army of mercenaries far from the US. He also has to deal with an AI-controlled nuclear weapon and the Boss mindset, slowly accepting his title of Big Boss even though it distorts his mentor's thinking (soldiers need war to have a purpose).

Then Big Boss tries to rescue Chico and Paz from a US base in Cuba. The mission is simple, but it turns out to be a trap set by XOF, a group led by Skull Face who wants to destroy everything Big Boss owns.

Although Paz and Chico are rescued, Paz turns out to have a bomb in her womb that they couldn't remove in time, and she jumps out of the helicopter to save Boss, the doctor who was with Boss, and Miller (as a child it is unknown). Big Boss is left in a coma for 9 years because of this, with Mother Base destroyed and Miller being captured and tortured by enemy forces.

(Big Boss is still alive and changed his identity to that of the doctor in order to escape and "sell the world" by rebuilding Mother Base with Ahab's swords but with Ocelot's help, although Miller would remain as part of the enemy)
