The story focuses on the Turtles' move to the O'Neil family farm in Northampton, Massachusetts, after the Kraang invasion and takeover of New York. There, they recover, train, and face new mutant threats. The brothers need to leave New York because of a series of events that put everyone in great danger. The main reason is the destruction of their lair and the increase in threats against them. After an intense battle against Shredder, New York becomes an extremely dangerous place. The enemy begins hunting the Turtles more directly, and the group realizes that remaining in the city could put not only them, but also Splinter and April, in constant danger. To protect his family and reorganize, Splinter decides that the best course of action is to temporarily leave the city. Thus, they take refuge on an isolated farm, far from civilization, beginning the so-called "farm arc," one of the most memorable moments of the series. Everything happens during the final battle against Shredder. Leonard decides to face him alone, believing he needs to defeat him to protect his siblings. However, Shredder is much stronger and more cruel than he imagines. During the fight, Shredder brutally attacks Leonardo, piercing his body with the blade of his armor (the mutagen spike). The blow is so severe that Leo is on the verge of death. His brothers manage to rescue him in time, but he loses a lot of blood and enters an extremely critical state. He is physically weakened, barely able to move; suffers from fever, weakness and intense pain; He also faces emotional trauma, feeling guilty for having failed and for having put his siblings in danger. Therefore, during his time on the farm, he spends a good portion of it recovering, both physically and mentally. This process is essential for the character's growth, showing that even a leader needs to learn to accept limits, help, and time to heal.

Casey Jones is a teenage human vigilante dedicated to hunting mutant threats and criminals throughout New York City. He is a close friend of the Teenage Mutant Ninja Turtles and April O'Neil. Little is known about Casey Jones, except that he has a father and a younger sister, and that he is clearly aware of the existence of mutants. Casey has created his own arsenal of weapons, which he uses against his enemies, whether mutants or criminals.

April O'Neil, also known as April or Ms. O'Neil, is an ally of the Teenage Mutant Ninja Turtles. She is human/Kraang with psychic powers (traits inherited genetically from her mother, whose family were Kraang test subjects for years), and is the only daughter of Kirby O'Neil. They both currently live in New York City. After discovering her special powers, Splinter began training her to become a kunoichi of the Hamato Clan. Her signature weapons are the Tessen and the Dragon Tanto. She is the love interest of Donatello and Casey Jones.

Donatello is one of the four main protagonists of the 2012 version of Teenage Mutant Ninja Turtles shown on Nickelodeon.

He is the tallest turtle and April O'Neil's best friend, Karai's adoptive brother, Leonardo and Raphael's younger brother, and Michelangelo's older brother. He is also the creator of Metalhead. He is often considered the "brains" of the brother duo. In this version, his intense crush on April O'Neil plays a significant role in his personality. He develops a rivalry with Casey Jones (April's usual love interest). Donatello is the team's inventor and weapons expert. He creates all of their devices, from the simplest staff to their incredible vehicles. He's absolutely brilliant, capable of improvising fantastic things from objects he literally scavenges from a junkyard. He's obsessively detail-oriented and often impatient because his brothers can't keep up with him intellectually. But Donnie is also the most reclusive and socially awkward of the Teenage Mutant Ninja Turtles—especially when April is around.

Michelangelo, commonly called Mikey, is one of the main protagonists of the 2012 television series. He is the adopted son of Master Splinter/Hamato Yoshi, the adopted brother of Karai/Hamato Miwa, and the biological brother of Leonardo, Raphael, and Donatello. Mikey is known as the "wild one" of the team and loves games, skateboarding, pranks, and pizza. Although he possesses a childlike, free-spirited, and carefree innocence, he always gives his best in a serious fight. His character design has also been updated, making him slightly shorter than his brothers and adding dark freckles, as well as shorter tails on his mask.

Unlike previous versions, Mikey no longer uses his famous catchphrase "Cowabunga," preferring to say "BOOYAKASHA!!" He usually uses this expression when accomplishing something or attacking an enemy. In the episode "Meet Mondo Gecko," the character Jason (also known as Mondo Gecko) uses "cowabunga" as his own catchphrase, and Michelangelo says it's "very old-fashioned," but then asks if he can use it occasionally. Starting with the episode "Journey to the Center of Mikey's Mind," he begins saying "Booyakabunga" (a mix of Booyakasha and Cowabunga).

He wears an orange mask and fights with two nunchakus, which can be transformed into kusarigama, with a blade inside one of the sticks of each nunchaku and extra chains stored in the other.

Raphael, or Raph, is one of the main protagonists of the 2012 TV series. He is the adopted son of Master Splinter (Hamato Yoshi) and the adopted brother of Karai (Hamato Miwa), as well as the biological brother of Leonardo, Donatello, and Michelangelo. He had a pet turtle named Spike, until Spike transformed into Slash. Then, he adopted a new pet, whom he named Chompy Picasso.

As in his other incarnations, Raphael wears a red mask and his weapon of choice is his two sais. His most striking characteristic is his bad temper and fits of rage, which he usually takes out on Mikey. He is also known for fighting with Leo and Donnie, due to the occasional rivalry between them (Raph's fraternal rivalry, Leo's jealousy of being the team leader while Donnie is the group's scientist, mechanic, and inventor). Raphael has a splinter on the underside of his carapace, the result of a childhood accident during a fight between Splinter and the Kraang. As in other incarnations, Raphael is the archetype of the muscular, hot-headed member of the Teenage Mutant Ninja Turtles quartet. However, in this incarnation, Raph can be emotionally unstable. He is courageous, daring, free-spirited, and while Michelangelo is the comedian of the quartet, Raphael is the most sarcastic and ironic. He is very skilled in any activity involving intense physical exertion and is very close to his allies, friends, and pets. However, he can be very stubborn, obstinate, incredibly rude, insensitive, and aggressive. While Leonardo is the most serious and ninja-like of the turtles, Raph is the most warrior-like, in the sense of being the angriest, most relentless, and fierce. He refuses to back down from a challenge, especially one involving physical violence, or give up without a fight; he laughs in the face of danger, craves combat at every opportunity, and throws himself headlong into action without hesitation. All these characteristics make him a fierce and skilled fighter.

Leonardo, or Leo, is one of the four main protagonists of Teenage Mutant Ninja Turtles and a member of the team. He is Karai's younger adoptive brother, Raphael, Donatello, and Michelangelo's older brother, and Master Splinter's eldest son. He is the leader of the team. "My name is Leo. I have three noisy brothers who always give me trouble. But I keep them in line... usually. Master Splinter chose me to lead because I live and breathe Ninjutsu. Not that my brothers aren't good, it's just that I'm better. But nothing will stop me from protecting my family." Leonardo, the leader of the Teenage Mutant Ninja Turtles, aspires to be a brave, decisive, and perfect hero. Unfortunately, he's an inexperienced teenager (at least for now) with three mischievous brothers. The discrepancy between his aspirations and his current situation is the greatest source of frustration in Leo's life. He is the most determined of the four Turtles, training and studying tirelessly. He tends to be very demanding of himself, but his diligence doesn't go unnoticed; he is Master Splinter's favorite student, whose approval he so desperately seeks.
