Thomas is the main protagonist of The Maze Runner saga (titled Correr o Morir in Spanish), written by James Dashner. His story takes place in a post-apocalyptic world dominated by the organization WICKED, which conducts experiments on young people immune to a deadly virus known as The Flare.

In The Death Cure, Thomas awakens in a sealed white room and is trapped there for weeks until it is revealed that he and his friends can have their memories restored. The group is informed that some of its members, including Newt, have not developed immunity to the Flare and are condemned to death. Newt, Frypan, Minho, and Thomas refuse to have their memories restored and are sent back to their rooms. Later, Frypan decides to regain his memory and leaves the group. They then formulate a plan to escape with the help of Brenda and Jorge. The group manages to escape, but they come to believe that Teresa and the others escaped without them. Thomas and his group flee to Denver, a city they believe is under quarantine from the Flare. However, Newt joins a group of Cranks (infected people). Later, when both groups led by Thomas and Teresa have been significantly reduced, they reunite and join forces with Gally and a resistance group called the Right Arm. On a final journey, Thomas leads an evacuation of over 500 Immunes from the WICKED compound just before it explodes. During this, he is nearly killed, but Teresa throws herself in front of him, preventing a concrete block from falling on her and crushing her. Thomas tells her he's so sorry, and Teresa says she's sorry too. She tries to tell Thomas that she was only worried about him, but she dies before she can finish the sentence. Two hundred of the Immunes manage to escape along with Thomas, Minho, and Brenda. They arrive at "paradise," and it's implied that they will repopulate the land with their immune genes. In the end, Brenda kisses Thomas.

In The Scorch Trials, the inhabitants awaken after believing they have been rescued, but it is actually just another test by WICKED.

After being "rescued," they are taken to a safe place to spend the night. The next day, Thomas wakes up and talks briefly with Teresa. He sees a man through the window, already consumed by the flames. He then goes out with the other inhabitants to the main hall and discovers that the people who "rescued" them are dead. Thomas heads to Teresa's room, but to his surprise, she is not there. Instead, there is a boy named Aris who explains that he was also in a maze, but unlike them, his maze was filled with only girls, and he was the only boy. He says they went through very similar circumstances and that their friend Raquel, with whom he could communicate telepathically, was murdered. He can also communicate telepathically with Thomas.

Following these events, Newt tells Thomas there will be an assembly to discuss him and his actions, as some Gladers consider him a hero while others believe he deserves severe punishment. During the assembly, Gally opposes Thomas. He argues with Minho, who then disappears, threatening Thomas. The final decision is that Thomas will spend a day in the Dark Room (the Dump) and is assigned to be a Runner.

With Teresa's arrival, he begins to hear her voice inside his head, and Thomas discovers his amazing ability: telepathy. This helped him discover the code that locked the mysterious Labyrinth and end that nightmare.

The next day, Alby enters the maze with Minho to see the "dead" Griever. The day passes, and he encounters Newt, worried because the maze doors are about to close and they haven't returned. Just as the doors are about to shut, Thomas spots them inside the maze, a few meters from the door, and enters, breaking the number one rule for Gladers. The maze closes completely, trapping him, Alby, and Minho inside for the night with the Grievers. Upon seeing them, Thomas realizes Alby is in very bad shape, and Minho tells him what he just did was utter foolishness. He then leaves Alby, hearing a Griever approaching, and tells him they have to split up and run for their lives. When he leaves, Thomas finds himself alone with Alby, who appears to be nearly dead. To save himself, Thomas wraps Alby in vines that are all over the wall of the maze and pulls him up about nine meters. The Griever arrives and realizes where Thomas is and starts climbing the wall. Thomas grabs the vines on the opposite side to get away from Alby and make the Griever chase him instead of attacking Alby. He manages to meet up with Minho, and they reach the cliff and manage to "kill" the four Grievers that were following them, dodging them so they fall off, almost at dawn. Still not believing they'd spent the entire night in the maze, they return to the door leading back to the Glade and find Newt, surprised to see them arrive. Thomas tells him that Alby is inside and might even be alive. After their return to the Glade, they send him and Minho to rest, as they are both exhausted.

In The Maze Runner, Thomas finds himself in a kind of elevator (the Box) and is confused and desperate, not knowing who he is or where he is, only remembering his name. When the box goes up, he is grabbed and taken to the Glade by several Gladers. Alby welcomes him and has a brief conflict due to Thomas's excessive questions. After that, he continues his day in the Glade with Chuck, who was the Rookie before Thomas arrived. Thomas encounters a group of young people, roughly between the ages of 12 and 18, who have arrived there just like him, and none of them want to give him any answers about their situation. There, Thomas befriends Chuck, a friendly 12-year-old boy, who he sometimes finds irritating because he talks a lot and doesn't give Thomas many answers when he asks him questions about the Glade. However, he also earns the scorn of other Gladers, like Gally, who witnesses Thomas's transformation after being poked by Grievers and mistakes him for an accomplice of the Maze's creators. Upon Thomas's arrival in the Glade, he is assigned a task like everyone else, but he wants to be a Runner, though he doesn't know why. However, something unexpected happens: a woman arrives in the Glade, the only one, as only men had been there for the past two years. Thomas meets Minho, the Runners' supervisor, on his fourth day, as he sees him arrive earlier than usual. He speaks to him and asks if he can listen to what he is going to say to Alby and Newt, and he agrees, so he hears that there is a dead Griever inside the maze.

In "Lethal Virus," Thomas undergoes the Neutralizer operation so he can be sent to the Maze with the other Gladers. Throughout the operation, Teresa is by his side, frightened by what will happen to her and Thomas, but calm, still believing that WICKED will find a cure for the Flare for the good of humanity. Thomas is then placed in the Box and sent to the Maze.

In the epilogue, it is revealed that Thomas was named after Thomas Edison because a WICKED agent pointed to a light bulb hanging in his mother's house, saying, "You know who invented them, don't you? Maybe we should name him Thomas."
