After those events, Kennedy was forced to join the top-secret military agency at USSTRATCOM, which deals with the fight against bio-organic weapons. • Government forces experimented with Uroboros—a virus developed with the participation of Albert Wesker.

After the incident in Raccoon City, Claire and Leon split up, Claire continued to search for Chris, and Leon continued to take care of Sherry. Soon, Kennedy and Sherry were detained by the US military; Sherry was taken away and placed under guard, and the guy was interrogated by Adam Benford. Careful, Kennedy never mentioned Claire or Ada, but the government was interested in recruiting him since he now had the experience they were looking for. Kennedy agreed, but only on condition that Sherry was in safe hands.

His subsequent training as a government agent transformed him from a simple novice policeman into an experienced special agent who knows how to handle weapons and conduct close combat.

In November 1998, Kennedy sent his friend, private investigator Ark Thompson, to investigate the Umbrella facilities on Sheena Island.
