In The Time Dance, Professor Paradox sent Ben 10,000 back in time to contain a Chrono-Beast's rampage. Using Crashocker, he battled Exo-Skull and Subdora and later used Reparex to rebuild the destroyed Proto-Truck and Tenn-Speed ​​into Chrono-Bike. Returning to the past once again after his former self destroys Bellwood, he again battled the Servants of Eon as Vomitoncio.
Later, once the crisis is resolved, Paradox sends Ben 10,000 back in time to close the time loop they created before sending him back to his own time.
In End of an Era, he and Kai attempted to stop Dr. Animo from using the Chronoporter to escape into the past, but failed. They are then shocked when Chrononaut brings Animo back seconds later. Ben greets him warmly, noting that he hasn't seen him in years. Ben calls out to Ken, who enters the room, carrying the Omnitrix (which Kai confiscated, as he is grounded), and Chrononaut suddenly becomes confused.
The family teleports to the Plumbers' Headquarters to attend Max's retirement party, leading to Animo being imprisoned. In the middle of the party, the power suddenly goes out due to a solar flare. Gwendolyn senses Maltruant's presence, and she, Ben, and Kai go to confront him. After being unable to use the Biomnitrix due to the solar flares, Ben fights Maltruant as Atomic-X. Chrononaut appears on the scene, and Atomic-X defends him from a blast from Maltruant, changing back into Ben. Chrononaut calls Ben "Dad", revealing that he is Ken, having been given his suit by the professor.
